Switched from Cooper RF USB (Pro) to Aeon Labs and Z Troller.. Now I have issues.

I have a Z Wave network with roughly 80 devices.
Everything was working fine, with the exception of the devices in my detached garage (9 devices out there) via my Cooper Aspire RF USB-Pro stick.
I have 4 Schlage door locks along with 5 other lighting modules (running 5.02 for beaming) running on the Schlage gateway as well.
I wanted to get everything into HomeSeer, so I transferred primary to the Aeon stick (using another laptop running Z Tool).
Since I had trouble optimizing in HS Pro, I did the optimize in Z Tool (selecting a few devices at a time, then adding) until everything but the Garage was included.
I had perfect control and status of everything in the house (not adding the door locks just yet).
I added a Z Troller in my garage, via a Lantronix (Serial over IP) and I cleared and reinstalled the 9 devices in my garage to that network.
I could then talk to either network via Z Tool (selecting the proper interface, Aeon on Com 15 for house, Z Troller on Com 16 for garage.)
I believe I made a huge mistake - I added a second controller into Interfaces, and it did not seem to poll the devices when trying to add under tools.
I found, under tools, I believe it was called "syncronize".
This is where my problems began, now I have two primary controllers; Aeon is Primary Controller 1 and Z Troller is Primary Controller 2.
It does not show any devices under Aeon, but it does show devices under Z Troller.
I cannot control anything....
Do I need to start from scratch?
My goal is to have everything into HomeSeer, to eliminate the Schlage controller (at least as Primary, but I understand the locks need to be on Schlage as the primary controller)
I do like the idea of having two controllers - Aeon in the house and Z Troller in the garage for extended Z Wave range.
